Fondée en 1548 en tant qu'académie par Kurfürst Johann Friedrich von Sachsen, est devenue l'université en 1558. Reconnue après l'unification allemande, l'université est sous la juridiction du ministère des Sciences et des Arts de Thuringe.

Iéna est le siège de l'université d'Iéna, qui a pris l'appellation d'université Friedrich Schiller, en mémoire de l'écrivain, qui a habité la ville et y a travaillé comme professeur d'histoire et de philosophie de 1789 à 1799. Karl Marx y a obtenu son doctorat en philosophie en 1841.
